Part 1: Catching Rayquaza
Go to Sky Pillar and interact with Rayquaza

To start, travel to the Sky Pillar, which is located on Route 131. Make sure you have the Mach Bike, as it’s required to cross the cracked floors inside. Climb to the top of the tower and press the A button in front of Rayquaza. This initial interaction won’t start a battle yet—it triggers an important cutscene later in the story.
Travel to Sootopolis City and trigger the cutscene

After your first visit to Rayquaza, fly to Sootopolis City. A cinematic scene will unfold, showing Rayquaza descending to stop the fight between Groudon and Kyogre. Once the cutscene ends, you’ll need to return to the Sky Pillar for the actual encounter.
Return to Sky Pillar and prepare for battle

Head back to Sky Pillar and climb to the top again. This time, Rayquaza will stay put, allowing you to battle it. Rayquaza is at level 70, so be sure your party includes at least one level 80+ Pokémon to withstand its attacks. Bring at least 50 Ultra Balls or use your Master Ball if you still have it.
Inflict Sleep and throw Poké Balls

To make catching easier, use moves that induce Sleep—this status condition is more effective than Paralysis for capture. If you have the move False Swipe, use it to reduce Rayquaza’s HP to 1 without making it faint. Once Rayquaza’s health is in the red zone, begin throwing Ultra Balls or use your Master Ball for a guaranteed catch.
Part 2: Catching Groudon
Defeat Team Magma in the story

As you progress through the main storyline, you’ll battle and defeat Team Magma. Once they’re defeated, Groudon will be released and will go into hiding somewhere in the Hoenn region. However, you cannot catch him just yet—you’ll need to finish the Pokémon League first.
Visit the Weather Institute after the Elite Four

Once you’ve defeated the Elite Four and become the Champion, fly to the Weather Institute on Route 119. Speak to the scientist on the top floor. He will inform you that strange sunlight has been detected on a random route. This marks the location of Terra Cave, where Groudon now resides.
Find Terra Cave and battle Groudon

Go to the route the scientist mentioned and search for Terra Cave—it may take a few tries if it’s a randomized location. Once inside, you’ll encounter Groudon at level 70. Bring a team of level 55+ Pokémon and at least 50 Ultra Balls. As with Rayquaza, inflict Sleep, weaken it to red health, and throw Poké Balls. You can also use your Master Ball for an easy catch.
Part 3: Catching Kyogre
Defeat Team Aqua in the storyline

Much like Groudon, Kyogre is unlocked by defeating Team Aqua during the main story. After Team Aqua’s defeat, Kyogre disappears into the ocean. You must complete the Pokémon League before you can track him down.
Use Dive to locate Marine Cave

After becoming Champion, return to the Weather Institute again. This time, the scientist will mention an abnormal rainstorm occurring on a specific route. Travel to that route and use Dive to find the entrance to Marine Cave, an underwater cave where Kyogre is hiding.
Tips for Capturing Legendary Pokémon
Save before each encounter
Always save your game before initiating a battle with a legendary Pokémon. If you accidentally make it faint, you’ll lose your chance unless you defeat the Elite Four again to reset the event.
Use status effects and False Swipe
Sleep is the best status effect for increasing your chances of capture. False Swipe is useful because it reduces the opponent’s HP to 1 without knocking them out, making it perfect for catching legendaries.
